How do I run it from the command line in Mac OS X without it showing up under my account?

Type

/Applications/pulpTunes.app/Contents/Resources/Java/pt_linux.sh -background

use the -help switch to get a list of the command-line options.

Although I didn't understand the part in your question about not showing up under your account...
